Season fifth of Scrubs, started airing on 3rd January, 2006 and went on till 16th May, 2006 covering twenty four episodes. The 100th episode of the series, was also part of this season, and was named ‘My Way Home’.

J.D. is now residing in a hotel and has risen to the post of an attending physician, on the same level as Dr. Cox. Carla and Turk try conceiving a baby, although Turk is a bit hesitant and Elliot has gone up to County Hospital for a fellowship. New interns bring in change of air at the Sacred Heart, Keith Dudemeister being one of them. J.D. now has his own interns to mentor and finds out, how difficult this task is. The Janitor plays yet another prank on J.D., this time in the garb of friendship
                         

Carla feels old age coming up, when she has problems getting pregnant. Dr. Cox comes to work, drunk, in guilt of the death of three patients. J.D. begins dating Dr. Kim but she is a good friend of Elliot too.
The tenth episode of the season, Her Story II, is narrated by Carla and not by the usual narrator, J.D. Similarly the nineteenth episode, His Story ||| has been narrated by the Janitor.

The cameo appearances on Season five were played by, Gary Busey, Billy Dee Williams and Kareem Abdul-Jabbar.

The patients with an important presence this season are: Patricia Wilk (Michael Learned), who has been staying at the hospital for a treatment since long. But she dies due to the intern Jason "Cabbage" Cabbagio’s negligence. Dr. Cox and J.D. go through the five stages of grief but she dies peacefully; Mr. Sutton (Jason Bateman), an ostrich raiser and an ungrateful patient; Carol, (Mary-Kate Schellhardt), a patient suffering from cancer and afraid of losing her hair. For her, J.D. shaves off his hair as well.
