The season two portrays J.D.’s second year at the Sacred Heart Hospital, where he is now a resident doctor. The season opens with a shocker look on everyone’s face as they hear out secrets as revealed by Jordan (Continued from the first season’s finale episode "My Last Day") that she had slept with J.D. The story line moves on and Dan (Tom Cavanagh), elder brother of J.D. comes to visit him but J.D. is embarrassed at this rendezvous.

The young doctors’ face up financial problems as cash dries up, so they have to sneak toilet paper and food from the hospital. Turk reveals his romantic feelings and proposes to Carla. The resident doctors face a daunting task when they have to run the whole hospital themselves one night. They also compete for tour to Mexico with Dr. Kelso. Elliot is definitely not getting along well with Carla. Dr. Cox and his ex – wife have a sexual reunion but it has some very surprising result. J.D dates Lisa, a girl at a gift shop (Sarah Lancaster) and later Jamie (Amy Smart), wife of a patient, but sticks to an off and on sexual relationship with Elliot.
